Yep, that looks like more of a design for the left and right columns.

You know what, looking at portal themes there is no bottom to the blocks so
this is probably not a autotheme issue.

Picked up the wowstone theme and grabbed the autolite in order to run it. I
haven't edited any php code at this time. Well maybe added some blocks but
not actual code. If there a particular reason why the left and right blocks
are just stretching to the bottom of the site?
